Bestfares.com has some of the lowest prices, updated several times a day. Check out their section on internet only airfare deals. Some deals require you to subscribe to the magazine ($60/year), but it looks like it comes with lots of benefits that make it worth it to a frequent traveler.
The Transportation Security Administration now has a web site where you can search for the Average Wait Times at most airports. Search by state, airport, day of the week, and hour of the day to find out how early you should arrive at the airport.

Speaking of frequent flyer miles, MaxMiles can keep track of all your miles. Enter all your information for your frequent flyer accounts and it will keep a running total for you. It will pick up errors, such as getting miles only for one direction of travel. They also keep track of hotel rewards programs and a couple of credit card reward programs. The only drawback is that it is $29.95 per year. If you have a Yahoo! account, they now have a module on your "My Yahoo!" page that will track your mileage for free.
